Wow, what a conclusive list. Now for the above ^
1. Lenny would get something in his eye, and say "oww, I'm not supposed to get ____ in it!"
2. Lisa penning her log - Not really a gag, more of a story device
3. He spent 3 years on that turlet!

"I shouldn't have eaten that packet of powdered gravy I found in the parking lot..."
I'm not supposed to get jigs in it!
I don't remember Lisa's diary ever really being a thing outside of "Lisa the Simpson"
They Saved Lisa's Brain
Bart vs. Thanksgiving
Separate Vocations
The Dad Who Knew Too Little is about a diary...
I didn't intend it before, and I guess it isn't really an intended running gag, but I just realized that everybody in her family has read her diary at one point in time.
Homer: For tomorrow you should read pages seven through eighteen in Lisa's diary. (Secrets of a Successful Marriage)
Marge: It just turned up in the course of my daily rummaging. By the way I oiled the hinge on your diary. (Lisa gets an A)
I was hoping for three in a row, but I can't find a good one-liner for Bart in The Dad Who Knew Too Little. He read it though!
Don't they still do that? There's Moe Business Like Moe Business or whatever it was called. Although that's Marge, not Midge.
You know how people complain about Homer moaning in later episodes, saying, "Why doesn't he just say 'Do'h' instead?". He moaned like that in the earlier years too! It wasn't as high pitched, and I think people mainly hate the later one because it grates the ears, but my main reason for bringing it up is because as far as I know, nobody else ever has. It was like his second catch phrase. Maybe they abandoned it because "Do'h" became more popular?
If you don't know what I'm talking about, he says it in Brush With Greatness after Marge says she needs to find Mr Burns' inner beauty. Sort of off topic, but I really think there should be more discussion about classic Simpsons on these boards, and in general. I'm guilty of it myself, so I'd like to stray away from it now, but the joy of bashing Zombie Simpsons doesn't outweight the joy of discussing the earlier episodes. There's so much to talk about when it comes to them; things that are rarely discussed. If I didn't think it would be so inactive, I'd suggest a "classic episode discussion only" board.

"BAWWWW-OHH!"
I do miss that, it was a hilarious bit of voice work from Dan. It's also in "Simpsons Roasting on an Open Fire" when Santa's Little Helper falls behind all the other dogs at the racetrack, "Homer Alone" when Marge says she's coming home in an hour, and plenty of others, mostly from Seasons 1 through 3.

I actually thought about this, and came up with a bunch more:
Bart using various novelty items - most notably, the Lil' Bastard Kits
Bart getting angry and muttering under his breath
Homer singing popular songs, but using different words (in an incidental, non-parody way)
Bart's fantasies about non-glamorous lifestyles ('cool, a drifter...')
Martin saying something nerdy and getting punched
Bart liking Sherri/Terri
POV shots - usually the dog's eye view
Burns getting angry and yelling at people
Smithers groaning
Homer watching boring TV/the shopping channel

I'm not sure if it's a censoring issue, but all incidences of mooning seem to have disappeared.
good
They mention this on the commentaries - Fox's new timeslot regulations state that no kind of butt crack at all, partial or complete, can appear until 9pm or something. The producers constantly state the hypocrisy of this, as old episodes where you see a character's butt can air in reruns without being censored, yet it's not allowed in new episodes that air in a later timeslot.

Thinking about it Moe being a sinister criminal was a good running gag, the pandas, the whale, that whole thing. Now he's just lost all his edge and he's just a socially awkward freak.

What about the "That sounds like..." gags?
eg-"That sounds like a pig fainting" or "That sounds like a silo falling over ".That's all I've got I'm afraid.

seem to remember this from a few episodes, Homer's Triple Bypass and Homer and Apu off the top of my head

"I need that to live!" - usually a Milhouse line, but I think one or two others have said it.
Bart's twister mouth(when he's speaking and suddenly turns his head, resulting in his mouth in one direction and the rest of his head in another). I always thought that was a great piece of animation.
