Bart on the Road for sure as best. Fantastic bonding between Lisa and Homer that nicely ties in with the main plot at the end.
Worst would have to be a tossup between Marge and Lisa's exciting escapades with doorbells and easter eggs or that unbelievably stupid Snowball subplot in 7 Beer Snitch.
Adzzzzzz has already named the best one.

As said, the swear jar is probably one of the most entertaining subplots in the Simpsons-incidentally IMO, I think it has one of the better conflicts between Homer and Flanders.
Worst has got to be the Snowball subplot in which Snowball finds a new family-so far-I have not seen every episode.
And about Grandpa's subplot in "Catch em' if you can" I'm trying to work out if that was pure crap or plain genius.

I love the Uncle Moe's subplot from Bart Sells His Soul. It's not my favorite, but a good one to add to the pile.
As for my worst, I haven't seen any that are truly bad yet.
The egg painting one was awful. But it makes sense seeing how bad the episode was.
There are a tonne of great subplots that could should and have been made into their own episodes. My own pick is the opening of Uncle Moe's Family Feedbag in Bart sells his soul. Good subplot that is.
The worst = Uh, that doorbell one is quite annoying.
I have a soft spot for the sheer ridiculousness of Homer's sugar score
The doorbells or the eggs are pretty awful... but there's a dozen or two terrible subplots in the combined Scully + Jean years that could make a "worst" list

Season 15
One of my favourite B stories is the one in 'Bart's Friend Falls in Love' where Homer tries to lose weight by listening to phycology tapes but he ends up getting tapes on how to improve your grammar and vocabulary instead of the dieting ones, and the funniest part is that the tapes actually work, prompting Homer to start speaking really refined and posh English.
